For anyone reading this after the fact, we also found another reason for Replication Conflicts to be skipped instead of being acted upon. Trial-Run Replication mode was active, which will test a "dry run" of Replication but will not commit any changes, allowing you to see what the results would be first. Disabling this mode from the Replication Activity Document will allow changes to be replicated through as normal.
